I found a matching Jira entry: https://jira.evolveum.com/browse/MID-6907. I'd be happy if it gets fixed in the next LTS release.

this is a kind of missing functionality: the task cleaner really ignores the indestructible flag.
You can file a jira issue for this.
A workaround would be to set longer (or unlimited) "max age" in the task cleanup policy.

We are developing a new interface and the associated Reconciliation Tasks were not used for 30 days and now removed from the Cleanup. This is quite annoying as I thought to break the automatic deletion by the flag.
